The Bureau of Meteorology has forecast an 80 per cent chance of showers for Friday, with the possibility of heavy falls.
Heavy rain exceeding 100 millimetres is possible during Saturday and Sunday.
Horsham Rural City Council technical services director John Martin said flood preparations were underway.
"The emergency management team meetings have been focusing on fires during the past week, but the last couple of days and certainly on Thursday morning there's been a fair share of attention turning to the potential for flooding," he said.
Mr Martin said flooding was very much in the thoughts of council.
"We've checked the numbers of sandbags at Natimuk and Horsham and we've taken extra sand taken out to Natimuk," he said.
"Over the past few months we've upgraded our flood plans from information gathered from major floods."
Mr Martin said council had information about where the houses with the potential to flood were and had plans in place with sandbags ready.
He said while there was the chance of significant rainfall, there was not at this stage a high chance of major floods.
"We don't think there's a high chance of big flooding but we're gong to ready for it," he said.
"It could change and there'll be another meeting on Friday morning."
