The man, in his 20s, was flown to the Essendon Airport en route the Royal Melbourne Hospital in a serious condition with head injuries.
The helicopter was forced to land at the airport due to windy conditions before the man was conveyed to the hospital by ambulance.
The 22-seater bus carrying abot 14 people overturned on the Colac-Ballarat Road in Enfield just before 3pm on Saturday.
A second passenger was conveyed by ambulance to the Ballarat Hospital in a stable condition.
A further 12 passengers were treated at the scene with minor injuries. Up to three of them were later conveyed to the Ballarat Hospital by ambulance, while a bus was arranged to take the rest.
The cause of the accident remains unclear.
The Colac-Ballarat Road in Enfield has been reopened.
