The Yendall ridden Master of Arts finished ahead of rank outsider Vilanova in second and race favourite Swacadelic in third.
Master of Arts, a horse trained by Melbourne Cup winner Darren Weir, was paying $8.50 to win prior to the start of the race.
The victory is Yendall's maiden success in the Warrnambool Cup.
Weir has now one three consecutive Warrnambool cups, having trained 2015 winner Tall Ship and 2014 winner Akzar.
