The first half was played at a quick pace, with North Central scoring two early goals to claim control, before Wimmera regrouped.
Trailing 2-0 at the break, Horsham's Stuart Hoffman found the back of the net to reduce the margin.
Wimmera began to take control at the start of the second half, making effective use of its short passing to set up a number of scoring opportunities.
But the visitors couldn't convert a second goal as North Central claimed victory.
Interleague co-ordinator Simon King said the match was played hard but fair and in the right spirit.
He said he hoped it would become an annual challenge between the two associations, with the intention to add a women's game next year.
