The Southern Roos were outscored five goals to two in the final term, as Edenhope-Apsley won the second half by 12 points.
"I'm pretty disappointed with how we finished the game," Pekin said.
"I put it down to just complacency ... we can't afford to do that.
"You have to play the full four quarters ... it's something that has to be instilled by 20 of your mates to keep positive the whole game and keep working hard."
The Southern Roos jumped out of the gates in the contest, rebounding skillfully off half-back and looking dangerous up forward. Eric Guthrie started forward and was causing havoc, booting two opening term goals.
Harrow-Balmoral kicked the first five goals of the game and almost put the game out of reach with a 34-3 lead early in the second term.
The Saints were struggling to find a target in the absence of key forwards Carl Slape (bronchitis) and George Walker (side strain). Playing coach Chris Oliver was even forced into an unfamiliar role at centre-half forward where he played for most of the afternoon.
Things were looking bad for the Saints, but a downpour of rain late in the first term seemed to lift the side. The Saints contested hard in the wet conditions for the rest of the afternoon to ensure the margin remained respectable.
"Harrow's gameplan caught us out of the gates ... they used the man out the back very well," Oliver said.
"They were very clean, so when the wet weather came in it sort of made skill work a lot harder. It probably worked in our favour, but i think our attack on the footy lifted a little bit as well.
"I couldn't be prouder of the boys the way they finished the game."
Natimuk United meanwhile remained undefeated with a thrilling three-point win against Noradjuha-Quantong, 13.6 (84) to 12.9 (81).
The Rams fell eight points down early in the last term before three successive goals to Jaydon Stiles put them back in front. Stiles finished with nine goals for the afternoon.
Natimuk United now have a decent chance to enter June undefeated as they face Pimpinio and Taylors Lake across the next two rounds. Rams' coach Sam Anson - who didn't play against the Bombers through injury - said it was an exciting prospect.
"It's been a very long time since we've had that sort of talk about us or anything like that has happened, so it's pretty exciting," Anson said.
Noradjuha-Quantong coach Gareth Hose said he was proud of his side despite the final result.
"We're disappointed, but it was probably our best performance of the year," Hose said. "Our effort across the four quarters was awesome.
"We had 13 players under the age of 20 in our side. For a young group, I was really proud of the boys efforts."
Noradjuha-Quantong captain Dustin Cross was also stretchered off the ground in the last term after a collision.
Cross has since been cleared of major injury.
