Wimmera regional firearms officer Leading Senior Constable Alan Pignataro said the men would face Edenhope Magistrate's Court at a later date.
They were charged with discharging firearms in a populace place, using toxic shot and destroying protected wildlife.
Senior Constable said the men were hunting in close proximity to houses in the Harrow-Douglas area and using lead shots, which were illegal to use over Victorian waters.
He said a cockatoo was shot.
It comes after the 2017 duck hunting season opened at the weekend.
Aside from that incident Senior Constable Pignataro said it had been a good start to the duck season, with minimal issues.
