The incident happened on the Western Highway between Lawloit and Nhill, between 5am and 6am.
Kaniva Police Senior Constable Adrian Hoggett said the driver was assessed at the scene and had minor injuries.
"It was a case of car versus horse. The driver was lucky to walk away," he said.
He said the horse didn't survive the incident.
The Western Highway is closed between Horsham and Dimboola after a fatal truck and bus crash on Thursday morning.
Diversions around the crash scene were changed following a second crash on Blue Ribbon Road at Kalkee at 2.30pm.
