Further tests are being undertaken in the coming days to identify the severity of the injury and determine the next steps that need to be taken.
"Unfortunately Surprise Baby is out of the autumn carnival but most importantly we still have our brave warrior," Paul Preusker's team shared in a social media post.
"He is comfortable, safe and in good hands at the vet clinic. We thank everyone for their well wishes in advance."
The injury rules Surprise Baby out of All Star Mile contention.
The two-time Melbourne Cup runner was sitting nineteenth, with close to 900 public votes before being withdrawn.
Stable apprentice Tatum Bull expressed her sadness over the news.
"It breaks my heart as he was in fantastic order. However it is comforting to know that he is ok and will hopefully be back in the spring," she tweeted.
"Love you my boy, forever grateful you are going to be okay. Can't wait for our next cuddles."

Paul Preusker still remains a chance to have a runner in the All-Star Mile with locally owned Lunar Fox.
The three-year-old colt ranked 39th in public voting, as of Tuesday evening.
